Center/surround output on the msc-4000 is in deed the problem. I don't know of a practical box to separate them. The trouble with spdif or aes/ebu is its a two channel digital data stream. You can separate the using glue logic(like 5 of them) or use an cpld. I am not good at xilinx coding, maybe using logic chips is easier. You need to separate center and surround.

I believe all this is done in the msc-4000 already. I do see logic chips from the two sony digital audio interface transmitters. Those transmit two stereo streams therefore the logic chips are probably there to separate center and surround. Then there are 3 akm single bit dacs. Some of these components are ancient I can't find any datasheet. It would really help if we had a service manual. Msc-4000 might even be upsampling before the dacs. If indeed separated single path is in there, it would be soldering of 9 skinny wires, 3 cs8402 chips, and a few caps and resistors really. There is enough room right below the power cord in the back of the msc-4000. You can drill 3 xlr outputs there.

Ok another interesting discovery. Trinnov Attitude processors allow their 4 coax (or optical) used simultaneously for up to 7.1ch input. One could feed the two digital coax outputs from the Sony MsC-4000 and alike to Trinnov Attitude's 2 digital coax. You can then map for 3+1 ch input. Trinnov allows the sound to be upmixed up to 32ch in any configuration you want.

What's the catch? Trinnov Attitude costs $25,000 in its base configuration and can go upwards of $35,000 if you want all 32ch Dolby Atmos processing.

Guess I'll be selling a kidney!

Anyhow, a nice discovery. At least it exists something that can actually use those outputs. Always been puzzled by those...
