I know of a handful that have substantial differences between the HD-DVD and BD versions. Usually it's additional processing/filtering resulting in more/less Edge halos or grain removal.

Army of Darkness - HD-DVD has the theatrical cut only but has less visible EE than the Blu. Still doesn't look that great though...
The Big Lebowski - HD-DVD has less noticeable noise reduction than the Blu. BD also has boosted colors and/or contrast. Neither look that great IMHO.
The Thing - HD-DVD has a more film-like natural transfer while the BD suffers from digital noise reduction.
Daylight - same as The Thing, Blu has heavy DNR while the HD-DVD has a more natural look and grain structure.

Of course I think all of those only have Dolby Digital Plus audio while the Blu's all have lossless. I'm a big fan of The Thing so that title alone justifies me owning a player. Are there any I'm missing?

I think when all the HD DVD exclusives went Blu they just used the same transfers. Blu ray mostly uses Mpeg 4 now, but the ones that have VC1 or Mpeg 2 are from the early HD DVD's that didn't get a new transfer. Most HD DVD's are Dolby Digital Plus, but I don't hear a huge difference between lossy and lossless. There's a bigger difference between 7.1 and 5.1.

I'm ripping all my HD DVD's for playback on Plex and to back up my discs.

I just noticed the HD DVD of Training Day has a lossless TrueHD track and DD+ while both Blu ray releases are just standard 5.1. Also not sure if the Blu ray release, among others, are offering DD+ if that was the premium audio offered on the HD DVD exclusive. DD+ is supported on Blu ray but I don't often see it denoted in the specs for releases.

Side note: Also the HD DVD is 30 GB vs. 25 on Blu ray, the video files may be the same size, I can't compare them. The raw file size of the main feature on HD DVD is over 15 GB so they went with the dual layer 30 GB disc, plus extras. I'd say the difference in disc size here wouldn't make it better, just noting the different options. If the actual file size of the main features was smaller, then bit rate would be a factor.
